If rust has penetrated through the surface, it will require more work with some type of chemical rust remover and/or an abrasive scotchbrite pad, wire brush, etc.. . Problem is that once the surface is penetrated it will be even more prone to rust. I've never tried it myself, but my brother claims that Bullfrog rust remover is a good product.
Re: rust on a steel boat In my opinion it is very important to get back to bare shiny metal, removing any trace of rust, then treat with a rust preventer, then a high quality primer do not leave the bare metal surface exposed for long because the metal soon begins to rust.

My friends toon is older than mine and we have them in the same lake. His has spots on the rear of each pontoon and if you scrape them off, there is an indention in the aluminum. A motor repairman said it was rust that attaches to the aluminum. I am guessing the rust is from the iron in the water. Note that his is a freshwater lake we are on.
Dab it on with a sponge and it will take rust off the 15 seconds. Don't slop it on or get it into anywhere you can't flush well or it will take a fiberglass boat apart.. It's hydrocloric acid.. Don't get it on a galvanized or alum trailer either. It works even faster to remove that scum line on the sides of your boat.. Just wipe it on with sponge.

Re: Trailer Rust Removal Take the boat off the trailer, remove all lights, remove all plastic, etc. and tow it to a sand blasting company. Have them blast it, get it back, clean it up with acetone or something similar. Park it in the driveway or whatever on a warm sunny day, get a cheap HVLP gun and an air compressor and spray away.
There are other products that are even stronger you can try. CLR is a good one to start because its very safe on the boat. If the stain remains as a shadow, then some rubbing compound followed by polising compound should remove the remaining stain. It also works well to remove rust stains from stainless without heavy polishing.

So there are tiny rust spots all over the boat, its not horrible but its very unpleasing to the eye. I saw a similar thread on removing rust stains but i think most of that was from the hardware leeching onto the surface.
On my cockpit sole, on either side of the motor box, there is a good peppering of rust stains. The stains look to be very old as I didn't cut any ferrous materials in the boat. I assume most of the tiny rust specs are from some sort of grinding going on when a steel wire hose was cut or something to that effect.
